Unfortunately with what you have done so far, the next step is to look within the control unit at internal connections. You will need to send the unit to the below address to be evaluated by a service technician.

Sent control unit to Raymarine Service center for testing. Confirmed issue and they reset the unit and now reads rudder again both in standby and auto.
One issue I have found, when rudder reference indicates midship(0) and I turn the wheel to a two(2) degree turn to the right, reference goes between full defection(2) to (30), even though outboards are just about midship. If continue the turn, the rudder reference indicates proper position. If it bounces between full deflection to many times the rudder reference blanks out.
One Ohms test I did not do was the hardover to hardover test. Will use your Rudder Reference Test.
Rudder Reference Test:
Red to Green: 5K Ohms (+/- 10%) Steady
Red to Blue: Variable no less than 1.5K no more than 3.5K as the wheel is spun hardover to hardover.
Blue to Green: Variable no less than 1.5K no more than 3.5K as the wheel is spun hardover to hardover.
The Red to Blue and Blue to Green may not go all the way to 1.5K or up to 3.5K, but whatever either is at midships, the deflection should be about equal to either direction(i.e. midships 2.5K if is goes up to 3.1K, it should go down to around 1.8)
Let us know what deflection values you get when you go hardover to hardover.
Those readings seem to indicate you have a bad rudder reference unit, for the resistance to jump to that high, it appears there is an issue there. I would recommend replacing the rudder reference sensor.
Part number for a linear rudder reference feedback sensor is M81188.

I recently had a similar issue with my ST5000+ used on my sailboat. The rudder bar suddenly disappeared, but all other auto pilot functions worked correctly. Resistance readings were all within the expected range, but no matter what I did, I could not get the rudder bar back. I called RM tech support, and after explaining the problem and what I had done, the technician instructed me to go into dealer setup and change the mode from sail 5000 to another mode. He then had me exit the dealer setup after which the rudder bar came back in standby mode as desired. I then re-entered dealer setup, put the system back to sail 5000, and exited. Everything is now working. I don't recall the name of the technician, but he was very helpful, and saved me the cost of pulling the unit and sending it back for "repair". I appreciate the great service.
